Saw a comment on ED Forums about how Shadowplay can now split out the mic audio during capture...low and behold tis true. So now game play and in-game audio (including TS chat etc.) will be on one track and all mic capture will be on a separate track.

It does take some set-up however, below:

And setup was easy-breezy. Just enable "beta-ish" stuff and up pops the audio setting option.
